If the city is telling the daycare provider they can’t take your son, then the city should provide a suitable alternative. 

You may want to force the issue under ADA laws.  Call the ACLU if you need assistance with it.  Maybe write a letter to Bloomberg even.  Ask him what the city does for other children who may need an injection in case of illness, such as diabetics.
