We fly with our daughter (3yo SWCAH) all the time.  I always carry lots of extra meds, and prescriptions for them.  We also have a letter from her doctor explaining her medical condition and the purpose of her shot kit.  To my suprise, we have never been questioned by security about the syringes we carry on board.  Best wishes for you and your family to have a great trip!
