My son is SWCAH and also had thrush when he was about 2 1/2 months old.  Once we used the medicine to get rid of it, he got it almost immediately again.  The doctor asked if he was using a pacifier and he was.  We started washing it with soap and water every time it was out of his mouth and he never had a problem again (he stopped using a pacifier at about 6 months).
